Oi. This always seems like an unfair question. My favorite Doctor is The Doctor. Same man, new face.
But.
If I'm going to do this right I won't cop out and I'll make a choice. So my choice is ... Pat Troughton.
Actually it doesn't take much thought for me to make that decision. The earliest memories I have of watching Doctor Who as a kid involve the Second Doctor. I've tried to reason this out with my professor, and I think it's because one or two of his lost episodes were recovered in the late 80s, and I know my dad was All About getting a hold of tapes from friends he had overseas. I know he knew people in the UK that would record things on VHS or Beta tapes and mail them over. He got a lot of Dragonball/Z episodes that way too (yeah, my dad has good taste).
I think one of the earliest Second Doctor stories I saw was "The Mind Robber," which I think was released on tape when I was in kindergarten. I also remember watching "The Seeds of Death." I absolutely adored Jamie (still do). And the Second Doctor and Jamie are my (13 yo) brother's favorite Doctor/Companion as well, which I find pretty awesome. We've watched some Fourth Doctor, Fifth Doctor, and Tenth Doctor stories together, but he always says he prefers Two and Jamie. Just more proof that my brother is awesome.
As far as why .... I'm not sure exactly. I think I love that he thinks about ten steps ahead of himself, and at least twelve steps ahead of everyone else. He really uses his cleverness to get out of situations, and he deeply cares for his companions. He is incredibly quirky and funny, and also deeply compassionate and understanding. I always think of the scene in "Tomb of the Cybermen" where he talks to Victoria about his family and past; it's probably one of my favorite scenes from his tenure.
